Fleetwood grabbed two second half goals through Josh Morris and Danny Andrew, but defender Ross Sykes scored an equaliser in second half injury time.
Stanley converted all five of their penalties, with Sam Finley firing the ball into the back of the net to secure the club's progression into the next round of the Leasing.com Trophy.
